It stands for 'secure shell' and is little more than encrypted terminal or telnet access. I've edited the paragraph for clarity, linking to the glossary's 'Shell' entry (and FTP for good measure).

Making update warning more promenient?

I feel like the warning about changes being overwritten by updating a theme/plug-in should be more prominent. I'm sure a lot of folks skim this to see where/how to edit files within WordPress and completely miss it. They make their changes, a week later they update their theme/plug-in, and suddenly their changes are gone.
